Let's not forget the fact that the heat required to evaporate all the water afterward would have vaporized anything on earth, the 'theory' that the water came from under the ground would require the earth to pretty much split itself in half, and the volume of water required would permanently alter the climate by several thousand degrees.
On the biological side, there is the fact that each animal would require a specialized environment to survive, the whole issue with parasitic, symbiotic, and other complex relationships, the natural territorial ranges of all animals, the food required, etc.
On a mechanical level, don't forget the fact that the largest wooden boats ever built were barely three hundred feet long, required interior steel bracing and boning, could only travel in calm waters, had a tendency to 'snake' (twist side to side) in water, revealing gaping holes, and all had to be scrapped after, at most, several months of serviced. Not to mention the fact that these boats were all built using hundreds of laborers, using technology hundreds of years in advance of the Noah character, and had materials that the Noah character could never have found.
